I notice on certain forums, staff seemingly are allowed to reply and voice their opinions even though a topic has been locked. What are your thoughts on this? Do you allow it?

Unless the comment is about the moderation of that topic (i.e. why it was locked etc), then no I wouldn't allow it. Mainly because there is no point; only other staff are going to be able to reply, but it also leaves members feeling left out of the conversation.

I completely agree with @AndroidOS. The sad thing is that in most cases where staff members reply to a closed topic, they don't even realize it until they're notified - majority of people use quick reply so not many notice the "Closed" tag or button.

I was just on a forum today where the staff replied to a closed thread to state their opinion even though no one else could reply back or counter it xD

This right here! Could not have said it better!

Never allow it on my forums. I have been on a few forums where a topic has been locked and a member of staff has replied and it has caused problems for the staff members with the members questioning why they were not able to reply as well because it has been locked. The only time a thread like this should be replied to when locked is if they are discussing why it was locked.
