I have a large number of cpanel and other webhosting accounts, yet I find that a hacker is only uploading malware for one account regularly. What could be the reason for this behavior, is there a problem with the webhosting company?

Not necessarily.. what script/service are you running on that one hosting instance... odds are there is a vulnerability in it.
Sounds like a vulnerability in that piece of software - such as outdated software, cracked/nulled software etc.

I'd run a malware check on that cPanel account directly or perhaps try suspending it and see if that stops any malicious activity.
